V2 of the algorithm

Develop and implement a second version of the variant calling algorithm in order to detect imbricated polymorphisms. This would include :

• keeping track of imbrication level and parent polymorphism
• collapsing a bubble into a single segment when imbricated
• maybe checking for overly complex regions to ignore them
